ZNF768
Consensus: GCTGTGTGNNNNNNNNNNNNNNNNNNNNCCTCTCTG
ZNF768 is a C2H2 zinc-finger protein whose binding site sits in the core region of mammalian-wide interspersed repeats (MIRs), an old family of SINE retrotransposons. The site is bipartite: GCTGTGTG and CCTCTCTG separated by about twenty unconstrained bases, so the two halves are usually reported separately and most motif databases hold only one of them. ZNF768 binding is concentrated in euchromatin and at promoters of expressed genes, and its own N-terminus contains a heptad repeat array structurally reminiscent of the RNA polymerase II C-terminal domain, which is where the frequent comparison to MYC-box-like repeats comes from. The literature is recent and small: two primary characterizations plus mouse work linking it to RAS-induced senescence and p53.
The factors
ZNF768 is a single human gene with no paralogue that shares its specificity, and the entire family here consists of its own matrices. The protein has a C-terminal C2H2 zinc-finger array and, unusually, an N-terminal region built from a heptad repeat array that is structurally related to the C-terminal domain (CTD) of the largest subunit of RNA polymerase II 30476274. That array evolved in placental mammals, is absent in marsupials and monotremes, and varies in length between species, which raises the possibility that it performs CTD-like scaffolding functions in gene regulation 30476274. The resemblance of these repeats to MYC homology boxes is the origin of the "MYC-box-like" description attached to this family in some annotations; the description refers to the protein's repeats rather than to a MYC-type DNA element, and no E-box-like binding has been reported. ZNF768 is broadly expressed, is a phosphoprotein, and is destabilized when RAS signalling is activated 34404770.
The motif
The characterized site is bipartite. Affinity purification and genome-wide mapping identified specific binding to GCTGTGTG followed, about twenty base pairs later, by CCTCTCTG, with the intervening sequence unconstrained 30476274. This spacing is the reason the four databases disagree so visibly. The two ChIP-derived HOCOMOCO matrices, 23 and 21 base pairs long, are adjacent windows on the same long site and even share their overlapping flank: one contains CTCAGAGAGG (the reverse complement of CCTCTCTGAG) and the other ends in CACACAGC (the reverse complement of GCTGTGTG). The CIS-BP matrix and the Vierstra archetype both read CTTAACCTCTCTGAG, essentially the CCTCTCTG half with its native MIR flank, and JASPAR MA1731.2 reduces it to the eight-base CCTCTCTG core. No matrix in any of the four databases spans the whole bipartite element, because standard motif discovery does not model a twenty-base gap. The family consensus quoted here therefore writes the gap explicitly; the dataConsensus CTTAACCTCTCTGAG is the 3' half only. Because the site is embedded in a repeat family, the "flanks" that motif discovery recovers are MIR consensus sequence rather than base contacts, and should not be read as specificity determinants.
Where it acts
ZNF768 occupancy tracks MIRs, and MIRs are old enough to be widely fixed and heavily fragmented, with hundreds of thousands of copies in the human genome. Binding is preferentially associated with euchromatin and with promoter regions of genes that are actively expressed, and in the two cell lines examined (the B-cell line Raji and the osteosarcoma line U2OS) it marked genes expressed in a cell-type-specific manner 30476274. Mass spectrometry of ZNF768 complexes recovered the Elongator components ELP1, ELP2 and ELP3 along with other nuclear factors, pointing to a role at expressed genes rather than in silencing 30476274. MIR-derived sequences are independently known to act as enhancers and to be rewired during changes in pluripotency 40296153, so the sequence class is regulatorily active with or without ZNF768. There is no named composite element pairing ZNF768 with another factor.
Biology and disease
The functional literature is small and recent, and it is worth saying plainly that the connection between the DNA motif and the phenotypes below has not been closed. ZNF768 protein is destabilized when oncogenic RAS is activated, and its levels fall in replicative, stress-induced and oncogene-induced senescence 34404770. Depleting ZNF768 impairs proliferation and induces senescence, altering expression of cell-cycle effectors and established p53 targets; overexpressing it helps cells bypass RAS-induced senescence, and it interacts with p53 and suppresses p53 phosphorylation and activity 34404770. ZNF768 is amplified or overexpressed in a range of tumours 34404770. Mouse work supports this axis from both directions: ZNF768 loss amplifies p53 action and reduces lung tumorigenesis 40133474, and a Cre-inducible ZNF768 overexpression model has been generated 40473701. None of these studies identifies the MIR-embedded motif as the mediator, so the relationship between the binding site and the senescence phenotype is currently an open question rather than an established mechanism. There is no human Mendelian disease linked to ZNF768.
Reading a hit
Expect a hit here to be a hit on a MIR. Because the recognized sequence lies in a repeat core, a match tells you first that you are in a MIR element and only second that ZNF768 might bind, and the two statements are not interchangeable: the great majority of MIR copies are not occupied. Only one half of the bipartite site is modelled by most matrices, and CCTCTCTG on its own is an eight-base CT-rich word that overlaps other CT-rich families, so a single-half match in non-repeat sequence is weak. Check whether the two halves occur with the expected spacing. All the direct evidence in this family is ChIP-derived (HOCOMOCO evidence code P for both matrices), with no HT-SELEX support, so direct binding by the purified protein is not independently confirmed here. Repeat-derived motifs are also a known source of artefacts in occupancy data, including spurious apparent binding at repetitive and organellar sequences 40163815, so verify mappability before interpreting a hit.
How this was worked out
- 2019mediumAffinity purification, ChIP-seq, motif analysis, mass spectrometry of ZNF768 complexes, comparative sequence analysis30476274
ZNF768 is found to bind a bipartite motif, GCTGTGTG(N20)CCTCTCTG, in the core of MIR retroelements, preferentially in euchromatin and at promoters of expressed, cell-type-specific genes; it associates with the Elongator subunits ELP1-3, and its N-terminus carries a placental-mammal-specific heptad repeat array related to the RNA polymerase II CTD.
Still open then: How the finger array spans a 20-base-pair unconstrained gap, and why ZNF768 binds some MIR copies and not others, were not addressed.
- 2021mediumKnockdown and overexpression in cultured cells, co-immunoprecipitation, cancer genomics, immunohistochemistry34404770
ZNF768 is identified as a phosphoprotein destabilized by oncogenic RAS; its depletion induces senescence through cell-cycle and p53 target genes, its overexpression helps bypass RAS-induced senescence, it binds p53 and represses p53 phosphorylation and activity, and it is often amplified or overexpressed in tumors.
Still open then: The senescence phenotype was not linked to binding at the MIR motif.
A reanalysis of 6,153 ENCODE ChIP experiments lists ZNF768 among 12 C2H2 zinc-finger proteins with some evidence of occupancy over the mitochondrial genome, and notes that such chrM signal is not always reproducible between antibodies or protocols.
Znf768-null mice are viable with an early growth defect; their fibroblasts show higher p53, premature senescence and genotoxic sensitivity, and deletion of ZNF768 suppresses KRAS G12D-driven lung tumors.
Whole-body ZNF768 overexpression in mice gives no apparent phenotype and does not promote chemically induced fibrosarcoma or KRAS G12D-driven lung adenocarcinoma, so raising ZNF768 levels is not sufficient to drive tumors.
Still unresolved
- Whether ZNF768's binding at MIR elements mediates its effects on proliferation and senescence is not established: the motif and the RAS-p53 phenotypes come from separate studies, and the phenotypes have not been attributed to occupancy at MIR sites.
- Whether ZNF768 drives tumors or only supports them is unsettled: it is often amplified or overexpressed in tumors and its deletion reduces KRAS-driven lung tumorigenesis in mice, yet whole-body overexpression did not promote fibrosarcoma or KRAS-driven lung adenocarcinoma.
- How one protein reads two eight-base half-sites separated by an unconstrained 20-base-pair gap is unknown in the absence of a structure or in vitro selection data, and no database matrix models the whole element, so whether either half alone is sufficient for binding is open.
Two structural problems. The site is bipartite with an unconstrained twenty-base gap, and no database matrix models it, so every available matrix covers one half; scores are not comparable and half-site matches are weak. And the site lives inside MIR SINEs, which means a match mainly reports the presence of a MIR, not occupancy: MIR copies number in the hundreds of thousands and only a small subset is bound. Evidence in this family is ChIP-only (HOCOMOCO codes P, grade B), with no in vitro confirmation of direct binding to the motif, and the recovered flanks are MIR consensus sequence rather than demonstrated base contacts. The senescence and p53 biology is not yet tied to the motif.
