The SPH element, also called the SBS, is a promoter element read by three proteins that are not close relatives. ZNF143 (originally Staf) and its paralogue ZNF76 are C2H2 zinc-finger activators; THAP11 (Ronin) uses an unrelated THAP zinc-coordinating domain and occupies the same sequence in a complex with the coactivator HCFC1. The site sits close to transcription start sites at thousands of CpG-island promoters, where it drives small nuclear RNA genes transcribed by RNA polymerase II and III and a large set of protein-coding genes, prominently nuclear-encoded mitochondrial and ribosomal ones. The element was once presented as a sequence-specific anchor for chromatin loops; that role has since been retracted, but its promoter activity is well supported.

The factors

ZNF143 was cloned as Staf, the selenocysteine tRNA gene transcription-activating factor, a zinc-finger protein that activates an RNA polymerase III promoter 7641696; it was soon shown to work on polymerase II promoters as well, including the U6 snRNA gene, whose enhancer-like distal region contains the same element (there called SPH) 9009278,9776743. The DNA-binding region is a tandem array of seven C2H2 zinc fingers, with a separate N-terminal activation domain 7641696. ZNF76 is the close paralogue and has essentially the same in vitro specificity. THAP11/Ronin is unrelated in fold: its DNA-binding domain is a THAP domain, a zinc-coordinating domain of transposase ancestry that reads adjacent major and minor grooves, and it binds the element as part of a complex with HCFC1 (HCF-1) 20581084. ZNF143, THAP11 and HCFC1 occupy overlapping sets of promoters 23539139,23408857, and the three are individually essential; ZNF143 is deeply conserved in vertebrates, and zebrafish carry two znf143 paralogues.

The motif

The functional element is bipartite and about 18 base pairs long. The half that carries most of the information is written TCCCAYAATGCA 9009278; upstream of it, separated by nothing or a base or two, sits the ACTACAA box, giving the composite form that the ChIP-derived matrices in this family read as ACTACAATTCCCAGCATG (reverse complement CATGCTGGGAATTGTAGT) 23408857; the element is more often quoted in the literature in the shortened form ACTACAATTCCC used above. The two halves are contacted by different parts of the finger array, which is why databases built from different assays capture different portions of the site. In this family, the in vitro matrices — the HT-SELEX/methyl-SELEX ZNF76 matrix and JASPAR MA0088.2 (ZNF143) and MA1716.2 (ZNF76) — cover the TCCCACAATGCA half, in the opposite orientation, while the ChIP-derived HOCOMOCO matrices and the CIS-BP ZNF143 matrix carry the full bipartite word including ACTACAA. The family-level dataConsensus, CGGGGCATGCTGGGAADTGTAG, is the complete site read on the minus strand, which is why it looks unlike the ACTACAATTCCC form given above. ZNF143, ZNF76 and THAP11 are not distinguishable from sequence: their matrices are each other's nearest neighbours across all four databases.

Where it acts

This is a promoter motif, not an enhancer motif. Occurrences concentrate within roughly 100-200 base pairs of transcription start sites in CpG islands, often at divergent promoter pairs, and the element is one of the small number of words enriched at bidirectional promoters 21177654. It is also a fixture of the type 3 polymerase III promoters (U6, tRNA-Sec, and related small RNA genes), where it works together with the SNAPc complex and the PSE 9009278. At protein-coding promoters the element coincides with HCFC1, YY1 and GABP occupancy, making it part of a recurring core-promoter module rather than a stand-alone site 23539139. Overlapping ZNF143, THAP11 and Notch1 sites at the same promoters have been described, so occupancy can be competitive 23408857. Tens of thousands of matches to the full motif exist in the human genome, but the strongly occupied subset is in the low thousands 23408857 and is largely invariant between cell types.

Biology and disease

Depletion of ZNF143 is lethal in cells and in mouse embryos 39708803,39708805. Degron experiments place its direct output on nuclear-encoded mitochondrial genes and ribosomal genes 39708803,39708805: loss causes severe mitochondrial dysfunction and blocks proliferation and differentiation 39708805, and it acts by stimulating transcription initiation at promoters it occupies directly, activating most and repressing some 39676670. THAP11/Ronin knockout arrests mouse embryos before implantation and is required for embryonic stem cell self-renewal 20581084, and mutations in HCFC1 and THAP11 cause an inborn error of cobalamin metabolism with ribosomopathy features 35013307. ZNF143 has been reported as overexpressed in several cancers, but the mechanistic claims that received most attention were architectural rather than oncogenic.

The architectural story is the important caution here. ZNF143 was reported to occupy chromatin-interaction anchors and to provide sequence specificity for promoter loops, with and without CTCF 25645053, and later to mediate CTCF-bound promoter-enhancer loops in haematopoietic stem cells 33397967. Two 2025 degron studies overturned this. Acute depletion of ZNF143/ZFP143 in mouse and human cells changed no loops 39708803,39708805, and one study showed that a widely used ZNF143 antibody cross-reacts with CTCF, which is how the factor came to be placed at loop anchors in the first place 39708805. The current view is that ZNF143 is an essential promoter-proximal transcription factor with an unusually long chromatin residence time and no general looping function 39708803.

Reading a hit

A confident match tells you that you are almost certainly at a promoter, and it tells you the family, not the protein: ZNF143, ZNF76 and THAP11/HCFC1 all read this word and cannot be separated from sequence. If the hit came from a ChIP peak set, check which antibody was used before concluding anything about loops or CTCF 39708805, and do not treat co-occurrence with CTCF as evidence of a composite element. Because the site is bipartite, a hit on only the TCCCAYAATGCA half is weaker evidence than a hit spanning both halves, and matrices in this family differ in which half they model; scan with several and compare. The motif is information-rich, so chance matches to the full site are uncommon in a single promoter but not negligible genome-wide.

How this was worked out

  1. 1995mediumcDNA cloning, DNA-binding assays, Xenopus oocyte expression7641696

Staf is cloned from Xenopus as the factor that binds the 15-bp activator element of the selenocysteine tRNA gene and activates its RNA polymerase III promoter; it has seven C2H2 zinc fingers, a separate acidic activation domain, and a close human relative, ZNF76.

Still open then: The binding-site consensus, and whether Staf acted on any gene other than tRNA-Sec, were unknown.

  2. 1997highIn vitro binding-site selection, footprinting, EMSA, oocyte microinjection, expression cloning9009278 9776743

Binding-site selection gives a 19-bp Staf consensus (YYWCCCRNMATSCMYY-RCR), and Staf is shown to drive enhanced transcription of most vertebrate snRNA genes by both RNA polymerase II and III; in 1998 the human factor cloned on the U6 SPH element turns out to be ZNF143.

Still open then: The site was known only from small-RNA genes; how many protein-coding promoters used it was not known.

  3. 2010mediumChIP-seq and motif discovery in mouse ES cells20581084

Ronin (THAP11), with its coregulator HCF-1, is identified as the binder of a hyperconserved promoter element containing ACTACA that had lacked a known factor; its targets in embryonic stem cells are genes for transcription initiation, splicing and metabolism.

Still open then: Whether this element and the Staf/ZNF143 site were one element or two neighbours was not addressed.

  4. 2011mediumPromoter motif analysis, ChIP, dual-reporter assays21177654

Genome-wide analysis finds ZNF143 sites overrepresented in bidirectional over unidirectional promoters, and ChIP detects ZNF143 at 93% of a tested set of divergent promoters carrying a predicted site.

  5. 2013highChIP-seq, de novo motif discovery, EMSA with recombinant DNA-binding domains23408857 23539139

ChIP-seq resolves two ZNF143 motifs at about 3,100 promoter binding events: the canonical 18-bp SBS1 and a 25-bp SBS2 with ACTACAN immediately upstream. ZNF143 binds both with the same affinity; the ACTACA part is the THAP11 site, and the two DNA-binding domains occupy SBS2 mutually exclusively. Separately, HCFC1 is found at about 5,400 active CpG-island promoters, about 90% of them co-occupied by ZNF143/THAP11, YY1 or GABP.

Still open then: Whether ZNF143 and THAP11-HCFC1 compete for or share individual sites in cells was left open.

  6. 2015lowChIP-seq and ChIA-PET/HiChIP integration, knockdown and conditional knockout, allele-specific analysis25645053 33397967

ZNF143 is proposed as a chromatin-looping factor: integration of ENCODE ChIP-seq with interaction maps places it at loop anchors connecting promoters to distal elements, and binding-altering SNPs alter interactions. A 2021 study extends this to CTCF-bound promoter-enhancer loops in mouse hematopoietic stem and progenitor cells, with CTCF and ZNF143 motifs often 37 bp apart in convergent orientation.

Still open then: Neither study depleted ZNF143 acutely, so direct and indirect effects on loops could not be separated, and anchor occupancy rested on antibody ChIP.

  7. 2025highDegron tagging, chromosome conformation capture, single-molecule imaging, re-analysis of antibody specificity in ChIP data39708803 39708805

Reversal of the looping model. Two independent degron studies in mouse and human cells find that acute ZNF143/ZFP143 depletion changes no chromatin loops and that ZNF143 acts largely independently of CTCF; one shows that a widely used ZNF143 antibody cross-reacts with CTCF, which is how ZNF143 came to be placed at CTCF loop anchors. ZNF143 is instead an essential promoter-proximal regulator of nuclear-encoded mitochondrial and ribosomal genes, with a chromatin dwell time of over 20 minutes.

Still open then: Acute depletion tests loop maintenance; a role in establishing loops at specific loci was not formally excluded.

  8. 2025mediumDegron depletion with nascent-transcription profiling and ChIP-seq39676670

Rapid degradation places ZNF143's action at transcription initiation: it binds the promoters of nearly all genes it activates, and represses a subset by occluding initiation sites and promoter elements and by acting as a roadblock to early elongation.

Still unresolved

How much to trust a hit

A match identifies the SPH/SBS element, not a specific protein: ZNF143, ZNF76 and THAP11 with HCFC1 all occupy it, and in vitro data support direct binding for all three. The main hazard is historical rather than motif-based. ChIP-derived ZNF143 peak sets in the literature are contaminated by CTCF cross-reactivity of a common antibody, so any inference from a hit to loop anchoring, CTCF cooperation or three-dimensional architecture is unsafe; the 2025 degron studies found no looping function. Also note that the four databases model different portions of the bipartite site, in opposite orientations, so scores are not comparable across matrices and a partial match may reflect the matrix rather than the sequence.
