OSR1 and OSR2 (odd-skipped related 1 and 2) are the two vertebrate members of the Odd family of C2H2 zinc-finger proteins, homologs of Drosophila odd-skipped. OSR1 carries three tandem C2H2 fingers and OSR2 five, and both bind the 8-mer GCTACTGT, established by in vitro selection. Despite the C2H2 class label, this motif is not GC-rich — the central TACTG carries most of the information. Both proteins are mesenchymal and developmentally restricted: OSR1 is required for the metanephric mesenchyme and hence for kidney formation, OSR2 for palatal shelf growth, and loss of either causes a distinct mouse malformation. A knock-in experiment showed that Osr1 can replace Osr2 in palate and skull development, so their different phenotypes are attributed to where they are expressed rather than what they bind.

The factors

OSR1 and OSR2 (odd-skipped related 1 and 2) are the two vertebrate members of the Odd family of C2H2 zinc-finger proteins, named for Drosophila odd-skipped (odd), which together with sob and bowl forms a related fly group 8878683. The two human proteins are small and consist of little besides their finger array: OSR1 has three tandem C2H2 fingers (residues 175-253), while OSR2 has five (172-306), the fifth degenerate 19389375. That difference matters for the motif, since more fingers means more base pairs contacted. OSR2 additionally exists as two alternatively spliced isoforms, with three or five fingers 19389375. Both act mainly as repressors in reporter assays and both are mesenchymal: OSR1 in intermediate mesoderm, the metanephric mesenchyme that gives rise to the kidney, and in cardiac and lateral plate mesenchyme 16223478,16790474; OSR2 in palatal mesenchyme and tooth germ 15175245,19251632. Neither is broadly expressed in adult tissues, and neither has a large paralogue set — with two genes, this is a two-member family in the strictest sense. A knock-in experiment in mice replaced the Osr2 coding region with Osr1 cDNA: it completely rescued the cleft palate and cranial skeletal defects of Osr2-null mice, though not eyelid closure, which also failed with an Osr2 cDNA knock-in and tracked altered expression of the knock-in allele. The authors concluded that the distinct phenotypes come from divergent cis-regulatory sequences rather than from different biochemistry; the study did not test the reverse swap, Osr2 in the Osr1 locus 19389375.

The motif

The consensus supported by the data is GCTACTGT, an 8-mer derived from in vitro selection (HT-SELEX and methyl-HT-SELEX) 28473536. Six of the eight models here — from JASPAR, CIS-BP, HOCOMOCO and the Vierstra archetypes — give GCTACTG or GCTACTGT, and family cohesion is 0.92, so this is a well-agreed motif.

It is worth stating plainly that this contradicts a common shorthand. C2H2 zinc-finger factors are often assumed to read GC-rich sequence, and this family is sometimes described that way, but GCTACTGT is not GC-rich; the central TACTG is the most distinctive part, and the informative positions span a mixed-composition 7-8-mer. Anyone scanning with a GC-rich expectation will look in the wrong places.

Two orientation and length details follow from the structure. The JASPAR OSR2 profile MA1646.2 has a consensus of CAGAAGC, which is the reverse complement of GCTTCTG — the same core with one substitution, reported on the opposite strand; databases are not consistent about strand here. And the longest model in the family, the HOCOMOCO OSR2 methyl-HT-SELEX matrix (tGCTACTGaagtaGC, 15 bp, 18.2 bits), reads as an inverted repeat: GCTACTG at the 5' end and, on the other strand at the 3' end, GCTACTT. That arrangement is consistent with OSR2's larger finger array or with two-site occupancy, but no structure of either protein on DNA has been reported, so which fingers make which contacts is not established. OSR1 and OSR2 are not distinguishable from sequence.

Where it acts

Because both factors are mesenchymal and developmentally restricted, the sites that matter are developmental enhancers in mesenchyme rather than housekeeping promoters, and the motif is not CpG-island associated. No named composite element exists for this family, and no well-characterized partner motif has been established — a genuine gap rather than an omission. An exact 8-mer of this composition is expected on the order of tens of thousands of times in the human genome, which puts OSR matches firmly in the "too common to mean anything alone" category.

Biology and disease

The mouse phenotypes are clean and non-overlapping. *Osr1*-null embryos fail to form the metanephric mesenchyme and have no kidney, along with heart and urogenital defects 16223478,16790474; conditional and lineage work has since shown that Osr1-expressing mesenchymal cells also initiate lymph node formation 37160119. *Osr2*-null mice have cleft palate, caused by reduced proliferation and disturbed patterning of the palatal shelf mesenchyme 15175245, and Osr2 also functions in tooth germ development 19251632. Human Mendelian disease links are weaker than the mouse data would suggest; the clearest reported human connection is regulatory rather than coding, with enhancer variation at OSR2 associated with susceptibility to mandibular incisor agenesis 42470271.

Reading a hit

A GCTACTGT match identifies the family, not the member. The mouse knock-in result makes this more than a technical caveat: Osr1 can stand in for Osr2 in palate and skull development 19389375, so there is no reason to expect sequence to separate them, and any call between OSR1 and OSR2 has to come from expression data.

Three practical points. First, check strand — at least one database profile in this family is reported as the reverse complement (CAGAAGC), so a single-strand scan will miss half the matches. Second, weigh the evidence: the strongest models here are in vitro (HOCOMOCO codes SM for OSR1 and PSM for OSR2, the latter grade A), so the claim that these proteins bind this sequence is well supported and not a ChIP-only inference; the weakest, OSR2.H14CORE.1.M.C, is grade C and much longer, and the extra flanking positions in it should not be treated as a requirement. Third, the motif is short and common, so a hit is only informative in a mesenchymal context where one of the two genes is actually expressed. Outside kidney, palate, tooth and related mesenchyme, a match is very unlikely to be occupied.

How this was worked out

  1. 1996mediumGene cloning, sequence comparison, embryonic expression8878683

Drosophila odd-skipped, sob and bowl are characterized as a new family of C2H2 zinc-finger genes: Sob and Bowl carry five tandem fingers, Odd lacks the fifth, and the fingers are the only conserved region.

Still open then: No DNA-binding site was determined for any family member.

  2. 2004mediumGene knockout, histology, marker expression15175245

A targeted Osr2 null mutation reduces palatal mesenchyme proliferation and delays shelf elevation, causing cleft palate.

  3. 2005highGene knockout, marker analysis, chick ectopic expression16223478 16790474

Osr1-null embryos lack atrial septum, adrenal glands, metanephric kidneys and gonads; Osr1 is the earliest known marker of intermediate mesoderm and is required to form metanephric mesenchyme (2006).

  4. 2009mediumKnock-in mice, phenotypic rescue, marker analysis19389375

Replacing the Osr2 coding region with Osr1 cDNA rescues cleft palate and skull defects, showing that the different Osr1 and Osr2 phenotypes come from cis-regulatory divergence rather than protein function.

Still open then: The swap was made in the Osr2 locus only, and eyelid closure was not fully rescued.

  5. 2009mediumKnockout and double-mutant mice, expression analysis19251632

Osr2-null mice grow supernumerary teeth lingual to the molars; Osr2 restricts Bmp4 in tooth mesenchyme, opposing Msx1, which confines mammalian teeth to a single row.

  6. 2017mediumHT-SELEX, methyl-HT-SELEX28473536

HT-SELEX and methyl-HT-SELEX give OSR1 a mixed-composition site, GCTACTGT, rather than the GC-rich site often assumed for C2H2 factors; the JASPAR OSR1 profile derives from these data.

Still open then: In vitro only; which fingers read the site was not addressed.

  7. 2023highLineage tracing, single-cell profiling, knockout mice37160119

Lineage tracing shows that a subset of Osr1-expressing mesenchymal cells are lymphoid tissue organizer progenitors, and Osr1 is required for lymph node initiation.

  8. 2026mediumGWAS, reporter and binding assays, zebrafish models42470271

A genome-wide association study in a Chinese cohort links an enhancer variant near OSR2 (rs71514987) to mandibular incisor agenesis; the risk allele reduces GATA4 binding and raises OSR2 expression.

Still unresolved

How much to trust a hit

The motif itself is well agreed (cohesion 0.92, six of eight models giving GCTACTG/GCTACTGT, with in vitro HOCOMOCO evidence at codes SM and PSM), so family assignment is sound. What it cannot do is name the protein: OSR1 and OSR2 read the same site, and a mouse knock-in showed that Osr1 can replace Osr2 in palate and skull development, so only expression data can separate them. The 8-mer is common enough to occur tens of thousands of times by chance, and both genes are restricted to developing mesenchyme, so matches outside kidney, palate, tooth or related mesenchyme are unlikely to be occupied. Check strand: one JASPAR profile reports the reverse complement (CAGAAGC). Do not expect a GC-rich site here.
