HINFP, also called HiNF-P and originally cloned as MIZF, is a seven-finger C2H2 zinc-finger protein that reads a short CGGAC core, usually written CGGACGTT. Its best-characterized job is at the replication-dependent histone H4 genes, where it binds a conserved cell-cycle element in the proximal promoter and, using the cyclin E/CDK2 substrate NPAT/p220 as coactivator, switches on H4 transcription at the G1-to-S transition. It is the endpoint of a linear pathway from growth-factor-induced cyclin E/CDK2 activity to histone synthesis. The same protein was independently identified as a partner of the methyl-CpG-binding protein MBD2 and acts as a repressor in that context, so the motif can mean activation or repression depending on the promoter.

The factors

HINFP is a single gene with no paralogue sharing its specificity. The protein has seven C2H2 zinc fingers; deletion analysis showed that five of the seven are required for DNA binding 14752047, so the array is used as one continuous reading head rather than as separable modules. It was discovered twice. As MIZF it was pulled out as a binding partner of MBD2, a methyl-CpG-binding protein, and characterized as a sequence-specific repressor that recruits MBD2-associated silencing activity 11553631,14752047. As HiNF-P it was purified as the factor required for E2F-independent activation of the replication-dependent histone H4 multigene family 14585971. The activating function depends on a coactivator rather than on a dimerization partner: HINFP binds NPAT/p220, a substrate of cyclin E/CDK2, and NPAT phosphorylation at the G1 restriction point converts the bound HINFP into an activator 14585971,19590016. HINFP is broadly expressed and conserved; the Drosophila homolog exists and is functional 34620709.

The motif

The site is short. Cyclic amplification and selection of targets gave the consensus CGGACGTT, with a conserved CGGAC core that is the invariant part 14752047; the trailing GTT positions are preferred but not essential. Written on the other strand this is AACGTCCG, which is the orientation most database matrices use, and the family's dataConsensus GCGGACG is simply the core with an extra 5' guanine. Only about six to eight positions carry information, and the core sits within a CpG dinucleotide context, which matters because methylation of that CpG is relevant to the MBD2 connection. One feature of the data is worth flagging: the strongest archetype in this family, the Vierstra AC0649 matrix, reads GCGGACGTTCAACGTCCGC, which is two CGGAC cores in inverted orientation separated by five base pairs. Whether that reflects a genuine preference for a palindromic arrangement or simply the frequent occurrence of paired sites in the sequences used to build the archetype is not settled in the literature; treat the single core as the unit and the palindrome as a common arrangement. HINFP has no close paralogue, so there is no within-family ambiguity, but the CGGAC core is short enough to be a substring of longer GC-rich motifs from other families.

Where it acts

HINFP sites are proximal promoter elements. The canonical location is Site II of the human histone H4 genes, a conserved element a short distance upstream of the start site that is present across the replication-dependent H4 multigene family; chromatin immunoprecipitation and genomic footprinting confirmed occupancy in vivo 14585971. In the nucleus this activity is spatially concentrated: the H4 gene clusters assemble into histone locus bodies, subnuclear structures where HINFP, NPAT and the histone genes co-localize during S phase 37094694,37017672. Beyond histone genes, database searches identified the CGGACGTT word in many human promoters, and HINFP was shown to bind and repress the RB1 promoter through it 14752047. The motif is common enough that most genomic matches are not functional elements, and published HINFP ChIP-derived matrices in HOCOMOCO differ noticeably from the in vitro word, which is a sign that some of those peak sets contain indirect or low-specificity binding.

Biology and disease

The HINFP-NPAT axis is the link between the cyclin E/CDK2 restriction point and the burst of histone gene transcription that packages newly replicated DNA. Reducing HINFP slows entry into S phase 14585971; in mouse, Hinfp is required for early embryonic cell cycles 19590016, maternal Hinfp protein sustains pre-implantation development 27609454, and the histone H4 deficiency caused by Hinfp loss is made worse by removing p53, indicating that cells sense the shortfall as a checkpoint problem 26030398. In Drosophila, loss of Hinfp derepresses most transposable elements and causes DNA damage in somatic tissues; the key mediator is Histone1, the linker histone, whose expression collapses without Hinfp, so higher-order chromatin assembly fails 34620709. The same work found that Hinfp loss enhances Ras-driven tissue growth and ageing phenotypes 34620709. On the repression side, MIZF/HINFP-mediated silencing of RB1 was described during myogenic differentiation 15541338. There is no established Mendelian HINFP disease, and cancer associations are indirect, mostly through the histone gene/cell-cycle axis.

Reading a hit

A match to CGGACGTT is only moderate evidence. Ask first whether the hit is in a proximal promoter, and second whether it is at a replication-dependent histone gene, where the prior probability of function is far higher than anywhere else. Isolated CGGAC cores in enhancers or gene bodies are usually chance matches. Because the protein has no paralogue, a real site means HINFP, but the converse trap is that the core is a substring of longer GC-rich words, so check whether a better-scoring motif from another family covers the same position. Direction of effect cannot be read from the sequence: the same element activates histone H4 genes with NPAT and represses RB1 with MBD2. The in vitro-supported HOCOMOCO matrix is the safer choice; the ChIP-derived ones in this family are internally inconsistent.

How this was worked out

  1. 2001mediumYeast two-hybrid, in vitro binding, immunoprecipitation, reporter assays11553631

MIZF is isolated in a yeast two-hybrid screen as a seven-finger partner of the methyl-CpG-binding protein MBD2; it represses reporter transcription in a way that depends on MBD2 binding and is relieved by an HDAC inhibitor.

Still open then: Its DNA-binding specificity, if any, was unknown.

  2. 2003highProtein purification, ChIP, ligation-mediated PCR genomic footprinting, antisense knockdown14585971

HiNF-P is purified as the factor required for E2F-independent activation of the histone H4 multigene family; ChIP and in vivo genomic footprinting show it on the conserved H4 cell-cycle element, it uses the cyclin E/CDK2 substrate NPAT as coactivator, and lowering it impedes entry into S phase.

  3. 2004mediumCASTing, finger deletion analysis, reporter assays, overexpression in C2C12 myoblasts14752047 15541338

Target-site selection gives the MIZF consensus CGGACGTT with an invariant CGGAC core; five of the seven fingers are needed for binding, and MIZF binds and represses the RB1 promoter, a repression later tied to myogenic differentiation.

Still open then: How the same protein activates histone H4 genes with NPAT yet represses through MBD2 was not reconciled.

  4. 2009mediumMouse knockout, blastocyst culture, expression analysis19590016

Hinfp-null mice die before embryonic day 6.5, with abnormal blastocyst growth and loss of histone H4 expression, showing that HINFP is a non-redundant effector of cyclin E/CDK2 in early embryonic cell cycles.

  5. 2015mediumDouble-knockout mouse embryonic fibroblasts, embryo analysis26030398 27609454

In fibroblasts, removing p53 does not restore histone H4 expression after Hinfp loss and worsens nuclear abnormalities, mitotic defects and DNA damage; a 2016 study shows maternal Hinfp sustains pre-implantation development.

  6. 2021mediumDrosophila genetics, RNA-seq, transgenic rescue, reverse-transcriptase inhibitor treatment34620709

In Drosophila, loss of Hinfp derepresses most transposable elements and causes somatic DNA damage; the decisive target is the linker histone gene Histone1, whose transgenic expression rescues the defects while Histone4 does not, shifting the emphasis from core to linker histones.

Still open then: Whether mammalian HINFP likewise acts through linker histones was not tested.

  7. 2023lowImaging-based proximity measurements, chromatin conformation analysis37094694 37017672

In breast epithelial and cancer-progression cell lines, HINFP and NPAT are found at chromatin loop anchor points within the histone gene clusters of histone locus bodies, where higher-order contacts change subtly through G1.

Still unresolved

How much to trust a hit

The core is short, so chance matches are frequent and a hit outside a proximal promoter usually means little. The strongest prior is a replication-dependent histone H4 promoter. HINFP has no paralogue, so a genuine site implicates one protein, but the CGGAC core sits inside many longer GC-rich motifs and can be claimed by other families. Evidence quality within the family is uneven: the in vitro matrix and the SELEX-derived consensus agree, while two ChIP-derived HOCOMOCO matrices give noticeably different words, one of them with low information content, which suggests indirect or poorly resolved binding in those peak sets. Finally, the motif does not predict direction, since HINFP both activates and represses.
