This is not a motif family. It is a warning label. The factors here have motifs that came out of RNA-binding proteins run through DNA assays, or out of inference, so the matrices filed under their names should be read with real caution. Three proteins are present - CPEB1, LIN28B and MBNL2, plus a generic MBNL archetype - across eight models, at cohesion 0.50. All three are bona fide RNA-binding proteins with well-mapped RNA elements, and for CPEB1 the DNA matrix is simply that RNA element with T written for U: its models read TTTTAT and AATAAAA, the cytoplasmic polyadenylation element and its own reverse complement. Scanning genomic DNA against these is usually a mistake. Read the RNA literature instead, and look up the RNA motif.

The factors

Three proteins, eight models. MBNL1 is named in the definition but has no model here, and the "and similar" resolves to nothing further: the bucket is smaller than its label implies.

CPEB1 was identified as the specificity factor for cytoplasmic polyadenylation during Xenopus oocyte maturation 7954828. It binds the cytoplasmic polyadenylation element, UUUUAU, in mRNA 3' untranslated regions using two RRMs and a ZZ zinc-binding domain that close on it in a fly-trap arrangement 24990967, and it lengthens poly(A) tails to control translation 7954828. MBNL2 is a muscleblind-like protein with tandem CCCH zinc fingers that read YGCY motifs - GC steps embedded in pyrimidines - in single-stranded pre-mRNA to control alternative splicing 20071745. LIN28B carries a cold-shock domain and a pair of CCHC zinc knuckles; the knuckles read a GGAG element in the preE loop of pre-let-7, the cold-shock domain contributes little sequence specificity, and the protein blocks let-7 maturation 22078496. Its documented nuclear activity is indirect: in neuroblastoma it occupies active promoters through protein-protein interaction with the zinc finger ZNF143 32601179.

The motif

There is no consensus. The reported aATAAAA is only the medoid, CIS-BP M03581.

CPEB1 contributes three models: HOCOMOCO CPEB1.H14CORE.0.S.B reads TTTTAT (9.9 bits) and CPEB1.H14CORE.1.S.B reads TTTTATttTtTTt (15.1 bits), both from HT-SELEX alone at grade B 37971293, and CIS-BP M03581 reads AATAAAA (10.8 bits). TTTTAT is the CPE with T for U. ATAAAA is the exact reverse complement of TTTTAT, which is why those models agree at 0.94 - and it is also the whole problem in miniature. An RNA element is strand-specific; a DNA scan is not. Scan for the CPEB1 matrix and half your hits are reverse-complement copies that correspond to no RNA element at all.

MBNL contributes three: CIS-BP M04659 (MBNL2) cGCtTcGCtT at 8.8 bits, HOCOMOCO MBNL2.H14CORE.0.B.B cGCTT at 8.3 bits from a protein-binding microarray alone at grade B, and the Vierstra archetype AC0360:MBNL:CCCH_ZF, tGCtTcGCtT. Those contain CGCT, a YGCY motif. A microarray presents double-stranded DNA, so a real duplex preference was measured - for a protein whose physiological target is single-stranded.

LIN28B contributes two, CIS-BP M04663 and the Vierstra archetype AC0341:LIN28B:CSD, both reading CGCGATAtaaCaGCG at 16.6 and 15.9 bits. These are the most information-rich models here and the only ones with no match in any other family. Neither LIN28B's RNA specificity nor its documented nuclear mechanism predicts a 15-bp CG-flanked matrix 22078496,32601179, so do not read 16.6 bits of information as 16.6 bits of biological confidence.

There are four routes by which an RNA-binding protein acquires a DNA motif. First, direct DNA assay of a protein admitted to a transcription-factor census 29425488 on the strength of a nucleic-acid-binding domain: HT-SELEX for CPEB1, a microarray for MBNL2. Second, inference by domain similarity, which propagates a measured matrix to relatives and across species 31133749. Third, indirect ChIP, where a protein tethered to chromatin by a partner yields the partner's motif 32601179. Fourth, archetype clustering, which merges similar matrices under a joint label 32728250.

Where it acts

On RNA, in every case: CPEB1 at cytoplasmic polyadenylation elements in mRNA 3' untranslated regions, MBNL2 at YGCY in introns and around regulated exons, LIN28B on pre-let-7 and target mRNAs 24990967,20071745,22078496. No validated genomic DNA element exists for any of the three. The arithmetic is decisive: TTTTAT and its reverse complement are expected roughly four million times in 3.1 Gb at human base composition, and GCTT about twenty million times. No threshold localises anything. Restricting a scan to transcribed sequence does not help: a DNA-space match is blind to which strand is transcribed, to whether the position survives splicing, and to whether it lies in the 3' untranslated region where CPEB1 works.

Biology and disease

The disease biology here is RNA biology. In myotonic dystrophy type 1, a CTG expansion produces CUG-repeat transcripts that recruit and sequester muscleblind proteins, and the resulting loss of MBNL activity misregulates splicing 10970838,20071745; that is a disease of an RNA element, which no DNA scan for an MBNL matrix would find. CPEB1 governs translational activation in oocyte maturation and local translation at synapses 7954828,24990967. LIN28B is an oncofetal factor overexpressed in neuroblastoma, where it potentiates MYCN-driven tumour formation partly by repressing let-7 and partly at promoters through ZNF143 32601179.

Reading a hit

Treat a hit here as a red flag, not a result. Name the matrix, state which assay produced it - S is HT-SELEX and B is a protein-binding microarray in the HOCOMOCO model name - then ask which question you were answering. If you want to know whether the protein binds your sequence as RNA, take the RNA motif from an RNA motif compendium; large collections of RNA-binding specificities exist, and a CPEB1 or MBNL model from one is the right tool 23846655. If you want to know what bound your genomic site, discard these matrices and look at the next best hit.

Do not over-correct. Proteins that genuinely bind both exist, and the founding example is in this atlas: TFIIIA/GTF3A binds the internal control region of the 5S rRNA gene as duplex DNA and also binds the 5S RNA transcript, a dual specificity described in 1980 7001457; reviews of dual DNA- and RNA-binding proteins document many more 12364590,25269475. An RNA-binding label is not automatically disqualifying. The test is whether a duplex-DNA measurement exists for your protein, whether the candidate site sits where that protein is known to act, and whether the genomic context makes sense at all. For the three proteins here, at least one of those answers is no.

How this was worked out

  1. 1980mediumIn vitro transcription in oocyte nuclear extracts, binding and competition assays7001457

The transcription factor that binds a control region inside the Xenopus 5S RNA gene is the same abundant oocyte protein that is stored in complex with 5S RNA, and 5S RNA inhibits 5S gene transcription by binding it. One protein can read a specific DNA element and a specific RNA.

Still open then: The structural basis of the dual specificity was unknown.

  2. 1994highRNA affinity chromatography, cDNA cloning, immunodepletion and add-back7954828

CPEB is enriched by RNA affinity chromatography on the U-rich cytoplasmic polyadenylation element, cloned, and shown by immunodepletion and add-back to be required for cytoplasmic polyadenylation in Xenopus egg extracts. Its specificity is defined on RNA, through two RNA recognition motifs.

Still open then: How the RNA recognition motifs select the CPE was not known.

  3. 2013highRNAcompete in vitro binding to designed RNA pools, comparison with in vivo RNA-binding data23846655

A systematic in vitro survey reports RNA motifs for RNA-binding proteins from 205 genes in 24 eukaryotes, finds them deeply conserved and inferable from RNA-binding-domain sequence, and shows they agree with in vivo RNA-binding data. RNA-binding proteins gain a motif resource of their own, separate from the DNA collections.

  4. 2014highNMR spectroscopy, functional assays24990967

Solution structures of the tandem RRMs of CPEB1 and CPEB4, free and RNA-bound, show an unusual free-state arrangement that closes on the U-rich element on binding, a fly-trap mechanism behind sequence-specific RNA recognition.

Still open then: The structures explain RNA recognition; they do not address why selection on DNA recovers the same sequence.

  5. 2018mediumExpert curation of candidate transcription factors29425488

The human transcription factor census classes CPEB1, LIN28B and MBNL2 as transcription factors on the strength of high-throughput in vitro DNA motifs. It notes that the CPEB1 HT-SELEX motif could be an artefact of single-stranded DNA binding by a well-characterized RNA-binding protein, and that MBNL2 has HT-SELEX motifs although the family largely binds RNA. MBNL1 is excluded as an ssDNA/RNA-binding protein.

Still open then: The single-stranded-DNA explanation was raised, not tested.

  6. 2020mediumMotif clustering; DNase I footprinting in 243 cell and tissue types32728250

Archetype clustering, introduced with the reference footprint atlas, groups matrices from several collections under the names of the factor groups they contain. The archetypes used here include AC0341:LIN28B:CSD and AC0360:MBNL:CCCH_ZF, filed alongside the DNA-binding families.

Still open then: An archetype name records which matrices clustered, not whether the protein binds DNA in cells.

  7. 2020mediumChIP-seq, co-immunoprecipitation, in vivo tumour models32601179

In neuroblastoma cells LIN28B occupies active gene promoters through protein-protein interaction with the sequence-specific zinc finger ZNF143, and a LIN28B mutant that cannot block let-7 processing still potentiates MYCN-driven tumours. This is a documented route by which an RNA-binding protein appears in ChIP-seq at sites set by a partner's motif.

  8. 2024mediumHT-SELEX and protein-binding-microarray motif discovery, expert curation, benchmarking37971293

The HOCOMOCO collection, rebuilt in 2024 and since extended to v14, carries two CPEB1 models from HT-SELEX alone and an MBNL2 model from a protein-binding microarray alone, all at grade B: none of the RNA-binding-protein models here has support from a second assay type.

Still unresolved

How much to trust a hit

Not a family, and not really a set of DNA motifs. Three RNA-binding proteins are represented by eight models at cohesion 0.50: CPEB1 from HT-SELEX alone, MBNL2 from a protein-binding microarray alone, both at HOCOMOCO grade B, and LIN28B from CIS-BP plus its Vierstra archetype. Two of the CPEB1 models are the cytoplasmic polyadenylation element UUUUAU written as TTTTAT and its own reverse complement, which is the difficulty in miniature: RNA elements are strand-specific and DNA scanning is not. MBNL1, named in the definition, has no model here. Do not build a consensus, do not scan genomic DNA against these matrices, and if you need a CPEB1 or MBNL specificity take it from an RNA motif resource.

HOCOMOCO tags read as assay + quality grade: P ChIP-seq, S HT-SELEX, M methyl-HT-SELEX, G GHT-SELEX, I SMiLE-seq, B PBM; grade A means two or more assay types agreed. A P-only matrix is a record of where the protein was crosslinked, which need not be a sequence it binds itself.
