MYC, MYCN and their obligate partner MAX bind the canonical E-box CACGTG as bHLH-LZ heterodimers, and the same site is bound by MAX homodimers and by the MAX-associated repressors MXD1-4, MXI1, MNT and MGA, which recruit Sin3-HDAC complexes. The related MLX branch (MondoA, ChREBP) reads an E-box with T/A flanks. The motif is a 6-bp palindrome, two CAC half-sites read by a histidine-glutamate-arginine triad in each basic region. MYC-MAX occupancy is concentrated in CpG-island promoters of already-active genes, which is why MYC is central to the growth program and why it is one of the most frequently activated oncogenes in human cancer. No member of the network can be told from another by sequence alone.

The factors

This family is the MYC/MAX/MXD network: three MYC paralogues (MYC, MYCN, MYCL), their obligate partner MAX, the MAX-binding repressors MXD1-MXD4 (MAD1, MXI1, MAD3, MAD4), MNT and MGA, and the MAX-like hub MLX with its partners MLXIP (MondoA) and MLXIPL (ChREBP). All carry a basic helix-loop-helix leucine zipper (bHLH-LZ) domain: two helices joined by a loop, with the zipper extending helix 2 into a parallel coiled coil that sets dimer choice. MYC proteins do not homodimerize appreciably and reach DNA essentially only as MYC-MAX heterodimers 2006410; MAX homodimerizes and is the common partner for MXD proteins, MNT and MGA, which carry a Sin3-interaction domain and convert the same site from activation to repression 8425218,9000049. MGA is unusual in combining the bHLH-LZ with a separate T-box DNA-binding domain 10601024. MLX heterodimerizes with MondoA and ChREBP 11073985, which are nutrient sensors rather than growth effectors. MAX, MNT and MLX are broadly expressed; MYC tracks proliferation, MYCN is largely neural and embryonic, MYCL is restricted. The atlas assigns 30 motifs here (9 JASPAR, 12 HOCOMOCO, 8 CIS-BP, 1 Vierstra archetype) across nine symbols with motifs of their own: MAX, MYC, MYCN, MXI1, MXD4, MNT, MLX, MLXIP, MLXIPL. Family cohesion is 0.90 and the medoid is MAX (MA0058.4).

The motif

The canonical site is the 6-bp palindrome CACGTG, one CAC half-site per monomer 2251503,8479534. The Max-DNA co-crystal showed how it is read: each monomer inserts its basic region into the major groove and reads one half-site through a histidine-glutamate-arginine triad 8479534. In the Max, Myc-Max and Mad-Max structures the histidine hydrogen-bonds the outer guanine, the glutamate accepts a bond from the cytosine of CAC and packs against the methyl group of the inner thymine, and the arginine hydrogen-bonds the N7 of the guanine in the central CpG while contacting the C5 of its cytosine; methylation of that cytosine lowers MAX affinity for the E-box 27903915. The two heterodimers resemble the Max homodimer closely, and partner choice is set by the leucine zipper rather than the basic region, so MYC-MAX, MAX-MAX and MXD-MAX read one motif 12553908. Single substitutions in the basic region can switch preference between CACGTG and neighbouring E-boxes, which is why closely related bHLH proteins differ far more in flanks than in core. Information beyond the core sits mainly at the two flanking positions 25287278: MYC and MYCN favour C and G immediately outside (CCACGTGG), whereas the MLX branch favours T and A (ATCACGTGAT), the same preference that defines USF and MITF/TFE. Flanking effects are largely a DNA-shape effect rather than direct base contact. The family also tolerates lower-affinity variants - CATGTG, CACGCG, CATGCG - and one HOCOMOCO MAX model is a CATGTG class-A-like variant while another is a CACGTG dimer with a 3-bp gap. ChREBP does not work through a bare E-box at all: its functional element, the carbohydrate response element, is two E-box-like half-sites separated by five base pairs. No member of this family is distinguishable from any other by sequence.

Where it acts

MYC-MAX occupancy is overwhelmingly promoter-proximal, in CpG islands and nucleosome-depleted, already-active regions rather than distal enhancers 12695333; genome-wide mapping in B cells and in fibroblasts found thousands of bound regions strongly enriched for CpG islands, with only a fraction containing a canonical E-box 17093053,25043028,25287278. A 6-bp palindrome is expected roughly once every 4 kb, several hundred thousand times in a 3-Gb genome; CpG depletion in mammalian DNA lowers the real CACGTG count, but it remains orders of magnitude above the number of sites any single factor occupies. Occupancy therefore tracks promoter accessibility and MYC dose 12695333,25287278. As MYC levels rise it spreads from high-affinity promoters into weaker and more distal sites 12695333,23021215, the behaviour described as promoter invasion or, in the amplifier model, as general amplification of already-expressed genes 23021215,23021216.

Biology and disease

MYC-MAX output is the growth program: ribosome biogenesis, nucleotide and glucose metabolism, and cell-cycle entry, opposed at the same sites by MXD-MAX, MNT-MAX and MGA-MAX repression 22464321,9000049. The MLX branch is metabolic: MondoA responds to glucose-6-phosphate, and ChREBP drives hepatic lipogenic genes in response to glucose. MYC is among the most frequently activated oncogenes in human cancer, by IGH translocation in Burkitt lymphoma, by amplification in many carcinomas, and by MYCN amplification in high-risk neuroblastoma 22464321. Whether high MYC changes which genes are expressed or mainly how much is a genuine and unsettled disagreement: amplification models argue for near-uniform scaling of active genes 23021215,23021216, while selective-regulation studies report distinct activated and repressed target sets and tumour-specific profiles 25043028.

Reading a hit

A CACGTG match tells you the sequence is a canonical E-box, not that MYC binds it. USF1/2, MITF/TFE3/TFEB, CLOCK-BMAL1, HIF-ARNT, SREBP and BHLHE40/41 all read the same core; flanks shift the odds but do not resolve the factor. Within this family, MYC, MYCN, MAX, MXI1, MXD4 and MNT share one motif, so a hit identifies the network, not the member - which matters because activators and repressors are both in it. MYC ChIP-derived models are additionally biased toward active CpG-island promoters, and a large share of MYC peaks have no E-box at all, so ChIP-only models partly encode promoter context 17093053,25287278. Prefer in vitro-supported HOCOMOCO models (S/M evidence) when the question is "does this protein bind this sequence".

How this was worked out

  1. 1990mediumIn vitro binding-site selection (SAAB imprinting)2251503

Binding-site selection with a purified c-Myc bHLH-LZ fragment identifies CACGTG as the first sequence-specific MYC site.

Still open then: MYC alone bound DNA poorly; the partner that makes binding efficient was not yet known.

  2. 1991highcDNA expression-library screen, protein interaction assays, EMSA2006410

MAX is identified as the bHLH-LZ partner of MYC, MYCN and MYCL; the MYC-MAX heterodimer binds the E-box under conditions where neither protein binds alone.

  3. 1993mediumExpression-library screen, EMSA, transactivation assays8425218

MAD (MXD1) heterodimerizes with MAX on the same site and antagonizes MYC, turning MAX into the hub of an activator-repressor network.

Still open then: How a shared site could give opposite outcomes depending on the MAX partner.

  4. 1993highX-ray crystallography (2.9 Å)8479534

The crystal structure of the MAX bHLH-LZ homodimer on CACGTG defines the parallel four-helix-bundle fold and the basic-region contacts to each half-site.

  5. 2003highX-ray crystallography (1.9-2.0 Å)12553908

Structures of MYC-MAX and MAD-MAX on CACGTG show the same DNA contacts as MAX-MAX; partner choice is set by the leucine zipper, so activator and repressor dimers read one site.

  6. 2003mediumQuantitative ChIP; ChIP-PET12695333 17093053

In cells, MYC occupies a high-affinity class of CpG-island promoter E-boxes regardless of its level and spreads to low-affinity and non-E-box sites when overexpressed; genome-wide mapping in B cells then places most of >4,000 bound loci at CpG-island promoters.

Still open then: Whether occupancy at open promoters reflects E-box recognition or non-specific DNA binding.

  7. 2012mediumChIP-seq, RNA-seq with per-cell normalization23021215 23021216

Amplifier model: at high levels MYC accumulates at essentially all active promoters and raises the output of the existing expression program rather than switching on a new gene set.

Still open then: Direct and indirect effects of MYC on RNA output were not separated.

  8. 2014mediumChIP-seq and expression profiling in lymphomagenesis; universal PBM; ChIP-seq meta-analysis25043028 25287278

The amplifier and E-box-driven views are both revised: promoter invasion and RNA amplification prove separable, with MYC directly activating and repressing discrete gene sets, and MYC-MAX genomic occupancy tracks Pol II more closely than E-boxes despite strong in vitro 8-mer preferences.

Still open then: How much of MYC's effect at a given promoter depends on contacting an E-box.

Still unresolved

How much to trust a hit

CACGTG is short, palindromic and shared across the bHLH class, so a single hit is weak evidence for anything specific. It cannot distinguish MYC from MAX, MXD, MNT or MLX, nor this family from USF, MITF/TFE, CLOCK-BMAL1, HIF-ARNT or SREBP. MYC ChIP-seq peaks are dominated by open, active CpG-island promoters and many contain no E-box, so ChIP-derived MYC models partly capture promoter context rather than intrinsic specificity. The CIS-BP MLXIP model is transferred from the mouse protein at 82% DNA-binding-domain identity, and one secondary HOCOMOCO MYCN model (aCGCGCgc) is not an E-box at all. Treat a hit as 'canonical E-box' and require expression, chromatin and direct binding data to name a factor.
