HNF4
HNF4A and HNF4G are nuclear receptors that bind DNA only as homodimers, on a DR1: two hexameric half-sites in the same orientation separated by exactly one base pair. Their preferred half-site drifts away from the superfamily's AGGTCA towards AG(G/T)CCA, which is why the databases render the HNF4 motif as CAAAGTCCA, or at full length as a 13 bp DR1. That drift is real specificity: the HNF4-specific binding motif is bound by HNF4A and not by other nuclear receptors tested in vivo. The same family here also holds NR2C1 and NR2C2 (TR2/TR4), whose models are generic AGGTCA DR1s and are not distinguishable from RXR or COUP-TF. HNF4A is the central regulator of hepatocyte, islet and intestinal gene expression and the MODY1 gene.
The factors
HNF4A (NR2A1) and HNF4G (NR2A2) are C4 double-zinc-finger nuclear receptors, discovered as a liver-enriched activator and immediately recognised as a steroid-receptor-superfamily member (Sladek et al. 1990) 2279702. HNF4A is expressed in hepatocytes, pancreatic islet beta cells, intestine, kidney proximal tubule and stomach; HNF4G overlaps, weighted towards intestine and stomach. Unlike most of the superfamily they do not use RXR: HNF4A recognises its target genes exclusively as a cooperative homodimer (Lu et al. 2008) 18829458. Fatty acyl-CoA thioesters have been proposed as ligands, but HNF4 is usually treated as constitutively active, regulated through coactivators and isoform choice (P1 versus P2 promoters).
This family also contains NR2C1 (TR2) and NR2C2 (TR4), broadly expressed orphan receptors that homodimerize and heterodimerize with each other 12093744. They are grouped here because their motif models are DR1 elements in the same frame, not because they are HNF4 paralogues. The family holds 18 models in total (JASPAR 6, HOCOMOCO 6, CIS-BP 4, Vierstra 2).
The motif
The architecture is a DR1: two hexamers on the same strand with a single base between them, generically AGGTCAxAGGTCA (Khorasanizadeh and Rastinejad 2001) 11406412. HNF4 departs from that hexamer. Its models read AGKCCA-A-AGTCCA at full length (CIS-BP M08219, HOCOMOCO HNF4A.H14CORE.0 gGtyCAAAGTcC, JASPAR MA1494.2 ggGTCCAAAGGTCA), and the short JASPAR models for both paralogues (MA0114.5, MA0484.3) give only the 9 bp core CAAAGTCCA, covering the spacer and the 3' half-site.
Protein-binding microarrays comparing HNF4A, RXRA and COUP-TFII resolved this into a named element: the HNF4-specific binding motif, H4-SBM, xxxxCAAAGTCCA 22383578. ChIP data indicated the H4-SBM is bound by HNF4A and not by ten other nuclear receptors in vivo, and the specificity maps to Asp69 and Arg76 in the DNA-binding domain, a residue combination unique to HNF4 among human nuclear receptors 22383578. The same study reported a previously unrecognised polarity in the classical DR1 for HNF4A, RXRA and COUP-TFII homodimers (Fang et al. 2012) 22383578. The 2.0 A structure of the HNF4A DBD on the HNF1A promoter element shows the cooperative homodimer and the contacts that give this element its strong 5' extension (Lu et al. 2008) 18829458.
So the family splits into two unequal halves. HNF4A and HNF4G carry the AGTCCA-flavoured signature and are partly distinguishable from the rest of the superfamily - but not from each other, their models being 0.999 similar. NR2C1 and NR2C2 models are either the bare hexamer AGGTCA (four of the eighteen models here) or a generic AGGTCAxAGGTCA DR1, and are not distinguishable from RXR homodimers or COUP-TF. That is why the family's data consensus is GgTcAAAGGTCA, the generic DR1, rather than the H4-SBM quoted above, and why the family's medoid model (HOCOMOCO NR2C2.H14CORE.1.PS.A) matches motifs outside this family better than inside it, 0.985 against 0.86. The disagreement is not an error in either source: it reflects a family that contains one receptor pair with a private motif and one without.
Where it acts
HNF4A occupies promoters and enhancers across the hepatocyte, islet, intestinal and renal gene programs. Promoter-occupancy mapping in human liver and pancreatic islets placed HNF4A in tissue-specific circuits with HNF1A and HNF6/ONECUT1 (Odom et al. 2004) 14988562, and combining protein-binding microarrays with expression and ChIP data extended the human target list (Bolotin et al. 2010) 20054869. HNF4 motifs are among the most enriched in liver open chromatin and co-occur with HNF1A/HNF1B, FOXA1/FOXA2, CEBPA/CEBPB, ONECUT1 and NR5A2 sites. On the NR2C side, the best-characterised sites are DR1 elements in the embryonic and fetal beta-type globin promoters, where the TR2/TR4 heterodimer forms the core of a repressor complex (Tanabe et al. 2002) 12093744.
Biology and disease
Heterozygous HNF4A mutations cause maturity-onset diabetes of the young type 1 (Yamagata et al. 1996) 8945471, and some of the same alleles cause transient neonatal hyperinsulinism and macrosomia. Germline Hnf4a loss is embryonic lethal: without HNF4A in the visceral endoderm, embryonic ectoderm dies at E6.5 and gastrulation is impaired 7958910. Liver-specific deletion in adult mice causes hepatic lipid accumulation, low serum cholesterol and triglycerides and raised serum bile acids, traced to reduced apolipoprotein B and microsomal triglyceride transfer protein and to reduced basolateral bile-acid transporters (Hayhurst et al. 2001) 11158324. HNF4A is required for intestinal and hepatic differentiation, and its loss or isoform switching is seen in hepatocellular carcinoma and colorectal cancer. TR2/TR4 repression of the fetal globin genes makes NR2C1 and NR2C2 candidate targets for induction of fetal hemoglobin in sickle-cell disease and beta-thalassemia 12093744.
Reading a hit
This family contains the one place in the nuclear receptor superfamily where a matrix does come close to naming a receptor. A clean CAAAGTCCA or full AGTCCA-type DR1 is reasonable evidence for HNF4A or HNF4G, given that the H4-SBM was bound by HNF4A and not by ten other nuclear receptors tested (Fang et al. 2012) 22383578. It still does not separate HNF4A from HNF4G; use expression, since the two rarely overlap strongly outside intestine and stomach. A generic AGGTCAxAGGTCA hit tells you much less: RXR homodimers, PPAR:RXR, COUP-TF/NR2F and TR2/TR4 all use DR1. Scale matters too: a 9-mer like CAAAGTCCA occurs on the order of 10^4 times per haploid genome by chance, comparable to the number of HNF4A ChIP peaks recovered in liver, so the motif alone over-calls heavily outside hepatic and intestinal chromatin. Finally, one CIS-BP model labelled NR2C2 in this family, M07990 (abcaCTTCCGGGtC), contains a CTTCC/GGAA core and its nearest neighbours across all four databases are ETS motifs; the family data flags it with altFamily ETS_EHF. Treat it as indirect or misassigned rather than as evidence that TR4 binds an ETS site.
How this was worked out
HNF-4, a liver-enriched factor binding sites in the transthyretin and apolipoprotein CIII genes, is cloned and found to be a steroid-receptor-superfamily member that binds its site as a dimer and is expressed in liver, kidney and intestine.
Still open then: Whether HNF-4, like its relatives, responds to a ligand.
The MODY1 locus on chromosome 20 is the HNF4A gene: heterozygous mutations cause maturity-onset diabetes of the young through a beta-cell secretory defect.
Liver-specific deletion of Hnf4a in adult mice causes hepatic lipid accumulation, low serum cholesterol and triglycerides and raised bile acids, through loss of apolipoprotein B, MTP and bile-acid transporter expression, establishing HNF4A as required to maintain hepatic gene expression.
The erythroid repressor DRED, which binds DR1 sites in the embryonic and fetal beta-type globin promoters, contains a TR2/TR4 heterodimer; an HPFH mutation in one DR1 reduces TR2/TR4 binding.
Promoter-wide occupancy maps in human liver and pancreatic islets place HNF4A in tissue-specific regulatory circuits with HNF1A and HNF6.
The 2.0 Å structure of the HNF4A DNA-binding domain on the HNF1A promoter element shows how the receptor binds DR1 exclusively as a cooperative homodimer and how MODY mutations disrupt it.
Protein-binding microarrays with full-length HNF4A identify about 1,400 new binding sequences, train a model predicting about 10,000 more, and with knockdown and location data add about 240 direct human target genes.
Comparing HNF4A, RXRA and COUP-TFII on protein-binding microarrays defines the HNF4-specific binding motif xxxxCAAAGTCCA, bound in vivo by HNF4A but not by ten other nuclear receptors, and traces its specificity to Asp69 and Arg76 - the first sequence feature that separates HNF4 from other DR1 binders.
Still unresolved
- Whether HNF4A has a physiologically regulated ligand is unresolved: fatty acyl-CoA thioesters were proposed as ligands and fatty acids such as linoleic acid are found in the ligand-binding pocket, but whether pocket occupancy changes HNF4A activity in vivo, or the receptor is effectively constitutive, is disputed.
- No sequence feature is known that separates TR2/TR4 DR1 sites from those of RXR homodimers or COUP-TF, so whether the NR2C receptors have a private element, as HNF4 does with the H4-SBM, is open; this is why the family's data consensus is the generic DR1 GgTcAAAGGTCA rather than the literature's HNF4 element.
Two different things live in this family. An HNF4-flavoured site (CAAAGTCCA, or a DR1 whose half-sites read AGTCCA) is genuinely informative for HNF4A/HNF4G, though it cannot separate those two paralogues. A generic AGGTCAxAGGTCA DR1 - which is what the NR2C1 and NR2C2 models here are, four of them being the bare hexamer - is shared with RXR homodimers, PPAR:RXR and COUP-TF, and the family's own medoid matches other families better than its own. One CIS-BP model labelled NR2C2 (M07990) is an ETS-like matrix flagged as belonging elsewhere. A 9-mer occurs roughly 10^4 times per genome, so pair hits with liver or intestinal accessibility data.

HOCOMOCO tags read as assay + quality grade: P ChIP-seq, S HT-SELEX, M methyl-HT-SELEX, G GHT-SELEX, I SMiLE-seq, B PBM; grade A means two or more assay types agreed. A P-only matrix is a record of where the protein was crosslinked, which need not be a sequence it binds itself.
