HMGA1 and HMGA2 have no sequence specificity worth scanning for. They bind the minor groove of AT-rich DNA through short basic peptides called AT-hooks, which were described from the outset as recognizing DNA structure rather than base sequence, and they will bind essentially any run of A and T. The family holds three motifs, and the data show what that means: the HMGA1 models are ATTTTTA in JASPAR and TAaAATAtAtA in HOCOMOCO, the HMGA2 model is four bases at 2.2 bits, and not one of the three has another model in this family as its nearest neighbour. All three resemble models in other families more than they resemble each other. Do not treat a match here as a binding site.

The factors

HMGA1 and HMGA2 are small, extremely basic, intrinsically disordered nuclear proteins of about 100 residues. They are architectural chromatin factors, among the most abundant non-histone proteins in embryonic and transformed cells, and they work by bending, straightening and unwinding DNA and by making the surrounding chromatin more permissive 11602345. HMGA1 exists as two main splice variants, historically called HMG-I and HMG-Y, which differ by an eleven-residue internal segment; HMGA2 was originally called HMGI-C. Both carry three AT-hooks in the N-terminal two-thirds and an acidic C-terminal tail.

The AT-hook itself was defined in 1990 from the mammalian HMG-I proteins as a novel peptide motif for recognizing DNA structure, built around a short palindromic core of the form Arg-Gly-Arg-Pro flanked by lysines and arginines 1692833. It was subsequently found in a wide variety of otherwise unrelated DNA-binding proteins - chromatin remodellers, transcription factors and others - where it typically serves as an auxiliary anchor rather than as the specificity-determining module 9742243. That is the key point for this page: the AT-hook is an affinity device, not a recognition device.

The motif

A crystal structure of an HMGA AT-hook bound to AT-rich DNA shows the peptide lying in the narrow minor groove, making van der Waals and water-mediated contacts with the floor of the groove, and the same site can be occupied competitively by small-molecule minor-groove binders 39478017,1692833. Minor-groove width and narrowness are what the hook reads; the identity of the individual A and T bases is largely irrelevant, and a run of A:T base pairs in almost any arrangement will do. There is no discriminating base pair in the sense that a zinc-finger or homeodomain motif has one.

The three atlas models reflect this exactly. JASPAR MA2124.1 for HMGA1 gives ATTTTTA at 11.9 bits. HOCOMOCO HMGA1.H14CORE.0.P.B gives TAaAATAtAtA at 12.4 bits, but its evidence code is P - ChIP-only - and its grade is B, so there is no in vitro support for it in the atlas. The CIS-BP model M00751 for HMGA2 is the four-base Aata at 2.2 bits, transferred from mouse at 100 percent domain identity, and carries no usable information.

The diagnostic statistic is the nearest-neighbour analysis. For all three models the within-family nearest neighbour is undefined - no model in this family is another's closest match - while the best out-of-family similarity is 0.72 for the HOCOMOCO model, 0.81 for the JASPAR model and 0.80 for the CIS-BP model. Every model here looks more like something in another family than like its own family-mates. Reported cohesion of 0.54 flatters the situation. An ATTTTTA-style heptamer is not distinguishable from a homeodomain TAAT site, an ARID AT core, a FOX forkhead flank, or unremarkable AT-rich intergenic sequence; at human base composition a given AT-only heptamer is expected several hundred thousand times in the genome.

Where it acts

Because binding is structural, HMGA proteins are found across AT-rich DNA, in nuclear scaffold and matrix-attachment regions, in nucleosome-poor and linker DNA, and at the AT-rich flanks of enhancers. Where they matter functionally, it is through cooperation. The textbook case is the interferon-beta enhancer, where HMG I(Y) is required for NF-kB-dependent virus induction 1330326 and then for assembly of the complete enhanceosome together with ATF-2/c-Jun and IRF proteins 8548797: HMGA bends the DNA into the geometry the other factors need, and its own contribution to sequence recognition is nil. The generalisation is that an HMGA site is defined by its partners, not by its sequence, which is why HMGA occupancy maps are broad and shallow rather than peaked.

Biology and disease

HMGA2 is the mouse pygmy gene: the pygmy phenotype was mapped to disruption of Hmgi-c, giving small, lean mice and establishing HMGA2 as a growth regulator 7651535. In humans, HMGA2 variants and microdeletions cause Silver-Russell syndrome and related growth-restriction phenotypes 38516887, and common variants at the locus are associated with adult height. HMGA2 is also one of the most recurrent fusion partners in benign mesenchymal tumours: translocations at 12q14-15 in lipoma, uterine leiomyoma and related lesions repeatedly truncate HMGA2 after its AT-hooks, generating fusions such as HMGA2-SETBP1 that remove the acidic tail while retaining DNA binding 7606786,26202160. HMGA1 is re-expressed in most aggressive carcinomas, is a driver in breast cancer 11602345,29518471, and is also involved in insulin receptor regulation and metabolic disease.

Reading a hit

Effectively, do not read it. If you scan with these models, expect several hundred thousand matches, no ability to separate HMGA1 from HMGA2, and no ability to separate either from any other AT-preferring factor or from bulk AT-rich sequence. HMGA occupancy cannot be predicted from sequence at the resolution a motif scan implies, and a strong score here carries no information about function. If an AT-rich region genuinely matters in your data, the useful questions are whether it is a matrix-attachment or nucleosome-depleted region and which sequence-specific factors bind alongside - HMGA is the geometry, not the address.

How this was worked out

  1. 1990mediumPeptide binding assays, drug competition, molecular modelling1692833

The DNA-binding unit of the HMG-I proteins was mapped to three conserved repeats of the consensus T-P-K-R-P-R-G-R-P-K-K; a synthetic peptide bound the narrow minor groove of A/T stretches like the intact protein and was competed by netropsin, distamycin and Hoechst 33258, and the motif was named the AT-hook, a module for recognizing DNA structure.

Still open then: Whether the hook reads base sequence or groove geometry.

  2. 1992mediumDNA-binding assays, promoter mutagenesis, antisense inhibition1330326

HMG I(Y) was shown to be required for NF-kB-dependent virus induction of the interferon-beta gene, binding the center of the PRDII element in the minor groove while NF-kB contacts the major groove, and stimulating NF-kB binding.

  3. 1995mediumPositional cloning at a tumor breakpoint, chimeric transcript isolation7606786

Rearrangements at 12q14-15 in lipomas were found to disrupt HMGI-C (HMGA2), producing chimeric transcripts that fuse its AT-hooks to a LIM or acidic transactivation domain.

  4. 1995mediumMouse genetics and gene mapping7651535

The mouse pygmy dwarfism mutant was traced to inactivation of Hmgi-c, establishing HMGA2 as a growth regulator acting outside the growth hormone-IGF endocrine pathway.

  5. 1995highIn vitro complex assembly, helical-phasing mutants, transfection assays8548797

Virus induction of interferon-beta was shown to require assembly of an enhanceosome in which HMG I(Y) binds three sites in the enhancer, promotes cooperative binding of the other factors in vitro and is required for their transcriptional synergy in vivo.

Still open then: How HMGA is placed at enhancers that lack a partner-defined geometry.

  6. 1997highMultidimensional NMR spectroscopy9253416

The NMR structure of the second and third HMG-I(Y) AT-hooks on a PRDII-containing dodecamer revealed an architectural minor-groove motif built on a central Arg-Gly-Arg that stabilizes B-DNA for factors binding the opposite major groove; the third hook lacks one contacting module and binds about 100-fold more weakly.

  7. 1998mediumSequence pattern searches and classification9742243

Database searches found AT-hooks in a wide variety of eukaryotic nuclear proteins, usually alongside other DNA-binding or chromatin domains, and characterized the motif as an auxiliary minor-groove tether rather than a primary recognition domain.

  8. 2024highX-ray crystallography, SPR, isothermal titration calorimetry39478017

A 1.40 A crystal structure of HMGA AT-hook 1 in the minor groove of AT-rich DNA showed moderate groove widening and binding to neighbouring DNA molecules, unlike AT-hook 3, which bends DNA; antikinetoplastid minor-groove drugs competed with the hook for binding.

Still open then: Whether the three hooks of one HMGA molecule act on DNA in the same way in chromatin.

Still unresolved

How much to trust a hit

HMGA proteins are not sequence-specific: the AT-hook reads minor-groove structure, and any run of A and T will bind. Say it plainly - a match here is not a binding site. All three models are mutually dissimilar enough that none is another's nearest neighbour, while each has an out-of-family match at 0.72 to 0.81, so the family does not cohere. The HOCOMOCO HMGA1 model is ChIP-only (grade B) with no in vitro support in the atlas; the CIS-BP HMGA2 model is four bases at 2.2 bits and unusable. Expect hundreds of thousands of genome-wide matches, indistinguishable from homeodomain, ARID and forkhead AT preferences or from bulk AT-rich sequence.
