PRD-like homeobox genes are a small set of rapidly evolving, single-homeodomain factors, ARGFX, DPRX, LEUTX, TPRX1 and RHOXF1/2 among them, that are expressed almost exclusively in the oocyte, the cleavage-stage embryo and the germ line. Several arose by retrotransposition of a CRX-like ancestor within mammals, and several have been lost or pseudogenised in other lineages, so there are no mouse orthologues for much of the group. Most of them select a short K50-type homeodomain site, TAATCC, in vitro; ARGFX instead prefers a TAATTA palindrome. They are candidate drivers of human zygotic genome activation, acting at promoters derived from endogenous retroviral repeats. The evidence base is thin and largely in vitro, and the motifs are short.

The factors

The PRD-like class, as defined in the standard classification of human homeobox genes, contains ARGFX, DPRX, LEUTX, TPRX1 and its relatives, RHOXF1 and RHOXF2, and several others 17963489. Their names record features of the domain itself: ARGFX is "arginine-fifty homeobox" and LEUTX is "leucine-twenty homeobox", after the residue at those positions of the homeodomain 17005330,17963489. Each protein is small, carries one homeodomain, and has no other recognisable DNA-binding or dimerisation module. Evolutionarily this is the most volatile corner of the homeobox repertoire: the genes arose in eutherian mammals, several by retrotransposition from a CRX-like ancestor, and they have been repeatedly pseudogenised or deleted, so there is no one-to-one mouse counterpart for ARGFX, DPRX or LEUTX 17005330,27296695. Expression is correspondingly narrow. LEUTX, TPRX1, DPRX and ARGFX are detected in the oocyte and in 4- to 8-cell human embryos and essentially nowhere else 26360614,27296695; RHOXF1 and RHOXF2 are expressed in human oocytes and male germ cells 23482336. Because the genes are off in every accessible adult tissue, almost nothing is known about them from conventional cell-line work.

The motif

Most members select TAATCC, written GGATTA on the other strand: a canonical homeodomain TAAT core followed by two positions specified by residue 50 of the recognition helix, which is the position that separates K50-type factors (TAATCC) from Q50-type factors (TAATTG or TAATTA) 2572327. DPRX and RHOXF1 models extend this to GATAATCC, and TPRX1 to AWCGGATTA. ARGFX is the exception and reads CTAATTAG, a TAAT/ATTA palindrome of the Q50 type, consistent with its unusual residue 50 28473536. Information content is low throughout. The strongest model in the family carries about 15 bits, most carry 8 to 13, and several are 6-mers or shorter; one CIS-BP TPRX1 entry has 2 bits and reduces to "At", which is why the representative consensus computed from the data is uninformative and should not be used. There is no single family consensus: the honest description is two shapes, a K50 TAATCC site shared by most members and an ARGFX-specific TAATTA palindrome. Crucially, the TAATCC form is not distinguishable from the site of the much better known K50 factors CRX, OTX1/2, PITX1-3 and GSC; nearest-neighbour similarity to motifs outside this family reaches 0.99 for several members 23332764,18585359.

Where it acts

What is known comes from early-embryo transcriptomics rather than from chromatin maps. PRD-like binding sequences are enriched at transcription start regions active at the 4-cell stage in human embryos, and a substantial fraction of the promoters concerned are derived from repeat families, including MLT2A1/HERVL long terminal repeats and Alu elements 26360614. Overexpression of nine of these genes in human cells activated overlapping sets of embryo-specific targets 27412763, and LEUTX and the TPRX proteins converge on the 8-cell-stage program 27578796,36074823. Outside those windows the sites are not occupied by these factors, because the proteins are absent; any match in somatic chromatin is far more likely to be read by a K50 factor such as CRX in photoreceptors, OTX2 in brain and retina, or PITX proteins more broadly. No composite element involving a PRD-like factor has been named and characterised.

Biology and disease

The central proposal is that these factors help drive human zygotic genome activation, the handover from maternal transcripts to embryonic transcription that in humans occurs around the 4- to 8-cell stage. LEUTX is expressed in a sharp pulse at that point and its manipulation changes 8-cell-stage gene expression 27578796; depletion of the TPRX proteins impairs zygotic genome activation and subsequent development 36074823, which is currently the strongest functional evidence in the group. The RHOXF cluster is regulated by DNA methylation and histone H1, is imprinted in mouse, and its methylation state and expression have been associated with human male infertility 23943794, but no PRD-like gene is an established Mendelian disease gene. The absence of mouse orthologues for most members means there are no informative knockouts, and human embryo work is limited in scale, so almost every functional statement in this family rests on a small number of studies.

Reading a hit

Treat a TAATCC match as a K50 homeodomain site and stop there. It does not identify a PRD-like factor; the same sequence is read by CRX, OTX and PITX proteins, which are expressed in far more tissues and have far more supporting data. Almost all motif evidence for this family is in vitro: HOCOMOCO models for ARGFX, DPRX, RHOXF1 and RHOXF2 are built on HT-SELEX and methyl-HT-SELEX only, with quality grade B, and the JASPAR models are HT-SELEX 37971293,28473536. Only TPRX1 and LEUTX have HOCOMOCO models with any in vivo component. One JASPAR entry labelled RHOXF1 in this family is in fact the mouse Rhox11 protein-binding-microarray motif, consensus CGCTGTAAA 18585359, which resembles nothing else here; the mouse Rhox cluster is a lineage-specific expansion rather than a set of RHOXF1/2 orthologues, and that model should not be transferred to human sequence. Unless your material is oocyte, cleavage-stage embryo or germ line, the prior on PRD-like occupancy is very low.

How this was worked out

  1. 1989highsite-directed mutagenesis and in vitro DNA binding in Drosophila Paired2572327

Swapping the single residue at position 50 of the homeodomain recognition helix is shown to be necessary and sufficient to convert the DNA preference of one homeodomain into another, establishing the K50/Q50 rule that later separates TAATCC readers from TAATTA readers.

Still open then: Said nothing about which mammalian proteins carry K50 domains, and the PRD-like genes had not yet been found.

  2. 2007mediumcomparative genome annotation and phylogenetics17005330 17963489

Genome annotation names ARGFX, DPRX, TPRX1 and DUXA as rapidly evolving homeobox genes whose processed pseudogenes imply germline expression, proposes that they are divergent derivatives of CRX, and places them in the PRD-like class of the human homeobox catalogue.

Still open then: Expression was inferred from retrotransposed pseudogenes rather than measured, and no protein had been shown to bind DNA.

  3. 2013mediumHT-SELEX23332764

HT-SELEX on recombinant human proteins yields the first directly measured PRD-like specificities, including the K50-type TAATCC site assigned to RHOXF1.

Still open then: The same site is selected by CRX, OTX and PITX proteins, so in vitro selection could not say which factor uses it in cells.

  4. 2015mediumsingle-cell RNA-seq of human preimplantation embryos with transcript far 5'-end quantification and de novo motif discovery26360614

Single-cell RNA sequencing of 348 human oocytes, zygotes and blastomeres shows that ARGFX, DPRX, LEUTX, DUXA and DUXB are transcribed across the 4- to 8-cell transition, and that promoter motifs enriched at these stage-specific transcription start regions often overlap Alu and other repeats.

Still open then: Motif enrichment is correlative; no PRD-like protein had been shown to occupy those promoters in an embryo.

  5. 2016mediumphylogenomics plus RNA-seq after ectopic expression in cultured human cells27296695

A phylogenetic reconstruction derives the group, renamed ETCHbox genes, from tandem duplication of Crx on the forerunner of human chromosome 19 in the stem lineage of placental mammals, with repeated gene loss, and argues from ectopic-expression transcriptomes that they tune an 8-cell-to-morula program rather than drive genome activation generally.

Still open then: Revises the earlier retrotransposition account toward tandem duplication without settling the origin of every member.

  6. 2016mediumcloning of embryo transcript variants plus overexpression and RNA-seq in human embryonic stem cells27578796 27412763

Overexpression studies in human embryonic stem cells separate the group into activators and repressors, with LEUTX activating a large share of the genes upregulated at embryo genome activation and DPRX acting as a counterbalancing repressor at the 8-cell stage.

Still open then: Forced expression in a stem-cell line is not evidence that the endogenous protein does the same in an embryo.

  7. 2017highmethyl-HT-SELEX with supporting structural analysis28473536

Methylation-sensitive HT-SELEX adds models for ARGFX and DPRX and shows that many extended homeodomain proteins prefer methylated CpG-containing sites, a preference traced to hydrophobic contact with the 5-methyl group.

Still open then: ARGFX selects a Q50-type palindrome unlike the rest of the group, and why it diverged is unexplained.

  8. 2022mediumribosome profiling and RNA-seq of human oocytes and embryos plus knockdown in embryos36074823

Knockdown of TPRX1, TPRX2 and TPRXL in human embryos causes defective zygotic genome activation and impaired preimplantation development, the first loss-of-function evidence that a PRD-like factor is required in human embryos.

Still open then: Whether the TPRX proteins act through the TAATCC sites they select in vitro was not established by occupancy data in embryos.

Still unresolved

How much to trust a hit

Low-confidence family. The shared motif is a 6-base K50 homeodomain site, TAATCC, that occurs by chance roughly every few kilobases and is indistinguishable from the CRX, OTX and PITX site, so a hit almost never identifies a PRD-like factor. Several models in the family carry under 3 bits and cannot be scanned meaningfully. The evidence is overwhelmingly in vitro selection on recombinant protein; only TPRX1 and LEUTX have any in vivo support. One JASPAR entry labelled RHOXF1 is a mouse Rhox11 microarray motif with an unrelated consensus. Because the genes are expressed only in the oocyte, early embryo and germ line, matches in somatic data should be attributed elsewhere.

HOCOMOCO tags read as assay + quality grade: P ChIP-seq, S HT-SELEX, M methyl-HT-SELEX, G GHT-SELEX, I SMiLE-seq, B PBM; grade A means two or more assay types agreed. A P-only matrix is a record of where the protein was crosslinked, which need not be a sequence it binds itself.
